In functional connectivity is a statistical dependency like correlation or similar, it looks at the effect (or behavior), not at the mechanism (or cause). In this case a "ground truth" would only be such for a single mechanism, and not necessarily what FC should be after
The spm developers are very helpful, you can reach out to them via the mailing list
These studies might have a point. FC looks at the effect, not the mechanism, so it could be misleading to recover one "ground truth". This said, it's not so difficult to use time varying dcm parameters if this is what you want
