So the OED has it the other way round - the bell tower is the whole structure. The belfry is the semi open bit housing the actual bells. In other words, the belfry is a sub section of the overall bell tower
I am British and definitely know bats in the belfry! Could it be regional? (Not sure how but reaching!)
Would you italicise the second instance or is it more of a brand name if you're referring to the franchise as a whole?
