This is why all PhD candidates should be forced to write their theses in LaTeX. Besides, it's fun!
Footnotes should be for citations only and there’s no reason you would need to comment on those if the person is in any way competent.

It’s never too late to switch to LaTeX, open source and free, with many good editor applications available, a nice one with nice collaborative comments being overleaf dot com.

This is an annoyance for appellate litigators as well. Lots of footnotes in those briefs!
